As an Apple tech, I've had to fix a lot of these, so if I may...don't reboot into Mac OS 9 and proceed to "organize" the new folder layout on the main hard disk...OS 10 really hates that. Only the home directory actually belongs to the users, move and rename those to your heart's content. Moving, deleting, or renaming any of the top level folders from 10 is a great way to kernel panic or at the very least get yourself locked out of your own system. Note this is only possible under 9, 10 prevents you from doing these things (most of the time) from the finder.
